  1. The Protein Data Bank (PDB) is the single global archive of atomic-level, three-dimensional structures of biological macromolecules experimentally determined by macromolecular crystallography, nuclear magnetic resonance spectroscopy or three-dimensional cryo-electron microscopy. The PDB is growing continuously, with a recent rapid increase in new structure depositions from Asia. In 2022, the Worldwide Protein Data Bank (wwPDB; https://www.wwpdb.org/) partners welcomed Protein Data Bank China (PDBc; https://www.pdbc.org.cn) to the organization as an Associate Member. PDBc is based in the National Facility for Protein Science in Shanghai which is associated with the Shanghai Advanced Research Institute of Chinese Academy of Sciences, the Shanghai Institute for Advanced Immunochemical Studies and the iHuman Institute of ShanghaiTech University. This letter describes the history of the wwPDB, recently established mechanisms for adding new wwPDB data centers and the processes developed to bring PDBc into the partnership.

  2. Pyrogenic dissolved organic matter (pyDOM) is derived from black carbon, which is important in the global carbon cycle and other biogeochemical redox processes. The electron-exchange capacity (EEC) of pyDOM has been characterized in water using mediated chronoamperometry (MCA), which gives precise results under specific operational conditions, but the broader significance of these EECs is less clear. In this study, we described a novel but complementary electrochemical approach to quantify EECs of pyDOM without mediation using square-wave voltammetry (SWV) in dimethyl sulfoxide (DMSO). Using both the SWV and MCA methods, we determined EECs for 10 pyDOMs, 6 natural organic matter (NOM) samples, and 2 model quinones. The two methods gave similar EECs for model quinones, but SWV gave larger EECs than MCA for NOM and pyDOM (by several-fold and 1–2 orders of magnitude, respectively). The differences in the EECs obtained by SWV and MCA likely are due to multiple factors, including the potential range of electrons sampled, kinetics of electron transfer from (macro)molecular structures, and coupling of electron and proton transfer steps. Comparison of the results obtained by these two methods should provide new insights into important environmental processes such as carbon-cycling, wildfire recovery, and contaminant mitigation using carbon-based amendments.

  3. Abstract

    The Electron Microscopy Data Bank (EMDB) is the global public archive of three-dimensional electron microscopy (3DEM) maps of biological specimens derived from transmission electron microscopy experiments. As of 2021, EMDB is managed by the Worldwide Protein Data Bank consortium (wwPDB; wwpdb.org) as a wwPDB Core Archive, and the EMDB team is a core member of the consortium. Today, EMDB houses over 30 000 entries with maps containing macromolecules, complexes, viruses, organelles and cells. Herein, we provide an overview of the rapidly growing EMDB archive, including its current holdings, recent updates, and future plans.
